So I guess my question is, what do I do now??
We are currently having a new deck installed.
And to get ahead of the game, we decided to stain all of the boards before they were screwed down.
Clearly decided that we new better and didn't read instructions.
So I guess what I want to know is what will happen to our treated pine boards?

The stain will fail faster then normal since you stained before install. What brand of stain did you use? Most likely you will need to remove the stain and start over next year.
I have a related question, the deck on my 1985 Deck House is being replaced, with 3x6 tight knot western red cedar. After reading the forum, I decided against any pre-staining, let it weather over the winter and then stain when it gets warm enough next spring. Looking at my mid-'80s Deck House construction manual, it says in part " Butt top of end joints (back-bevelled for air circulation) tight over beams...treat all end cuts before installing. (Cuprinol Preservative)."
No more Cuprinol, so what do I tell the contractor to do? Treat the cut ends or not, and if so, with what?
No need and no advantage to treat the end cuts. No one does that or bevels them either. Red cedar is already naturally resistant to rot and decay.
