Do not worry about cracks, they are normal. Your prep is not sufficient though. You have to strip and brighen all of this to remove the prior coating....

Over-applied and/or improper prep. You would have to remove to bare wood to fix it.

Use the RAD Stripper with both additives. If it does not all strip off, sand as needed. Brightener last. TWP 1500 Series or Armstrong Clark when done.

Wood brightener doe snot harm wood filler. FYI, your semi-solid stain will not blend to stain with your wood filler. The wood filler will show through...

A wood brightener will help the stain to soak in better after sanding. It does not harm vinyl.
