There would be no advantage or reason to stain the undersides prior to installing the Underdeck.
Prep by stripping and brightening with the Restore A Deck Kits. Stain with Restore A Deck Wood Stain or TWP 1500 Series.
Oxidized wood fibers that did not come of fully with the prep. Please post a picture.

Yes, a two-toned deck would be best. Use the Flood Solid Stains for this.
