Knots always take the stain differently. Sometimes lighter or sometimes darker. What you are seeing is normal for knots. It does seem that he "furred"...

Use the Gemini Restore kit and pressure washing for the prep. It will remove the algae as well. Use the pressure washer at normal pressure for this.
